I have multiple stores added to my Tinfoil setup (which I mostly use for updating my installed titles, but all of this should still apply for you). I keep only one enabled at a time, restarting Tinfoil between switching stores so it can update. Occasionally they'll have different games so it's nice to be able to swap between them.
